Producing (and carrying) merchandise is a risk. I remember Toys R Us still had Atlantis stuff for sale this past Christmas (at 75-90% off the original price).
Shrek is a much smaller risk than HOTR. I imagine it was pretty hard to get potential business partners excited about farm animals, especially given Disney's spotty recent track record with animated films. Since Shrek already has had success, it doesn't have that roadblock.
The promotion for HotR is/was strong enough so that if the movie is/was appealing, it would do well.
